Does Fanatic's End of Days play trigger before the the environment's start of turn cards? Specifically would Insula Primalas' Pterodactyl Thief already in play trigger before the End of Days?

It depends on the order they entered play.
If Pterodactyl thief entered play on the environment turn then Fanatic played EoD, Pterodactyl thief would steal all your equipment and hit you.
If Fanatic played EoD then something caused the top card of the environment to be played before the environment turn and it was Pterodactyl Thief then EoD would destroy it before it could act.
Any cards that have a specific "time" of triggering (eg start of vilain turn, end of environment turn) will trigger in the order they entered play, regardless of whose deck they belong to. So as described above, if the environment had played the Pterodactyl Thief on its last turn, then Fanatic's turn came round and she played End of Days, at the start of the next environment turn the Pterodactyl was in play first, so it does its thing before it gets nuked by Fanatic.
Yeah, start and end of turn effects occur in the order the cards entered play, from oldest to newest.
And here I was hoping to take out the pterodactyl first. Stupid rules :-).

Actually, having pterodactyl go first can be very beneficial. Let it eat some equipment (and deal damage). Then, destroy it with End of Days, and all the equipment goes to your hand instead of the trash. Hooray!
