Isn't Mega Computer going to stop the damage to the villain as well as it read reduce all environment damage by 1?

No, because Fixer will make all damage dealt to the villain irreducible.

Fixer is full of Shenanigans, the more you play as him the more powerful you realize he is.  He's just very subtle.
